Friendly Fire Bug...?
Is it normal to fight alongside a Race ya have good Relations with against a mutual enemy attacking a 'good Relations Race' Planet of theirs, finish off the attacking force, then have that ally ya are in good standing with arbitrarily decide to attack YOU & kill you while you can't hit them back...?
 P.S. On a related note, is it possible for me to Doomsday Weapon a Race &/or their Planet & have them get trashed by it without needing to Declare War on them first...?

No, they shouldn't be doing that.
As for the doomsday weapon it probably depends on which one. You won't be able to target the friendlies, but they might get affecting anyway.

In that case, i'll see what I can do about trying to find Reproduction Steps... no promises.
Also, stumbled into being able to affect Friendlies with Doomsday Weapons indirectly... played with one of them & ended up inadvertently giving an allied Dryad Planet a bit of a "Makeover"... XD
